I am using the most recent version of CSI 4.1.

My Parent WSUS server is working fine.

My downstream servers have the certificates installed in Trusted Publishers and Trusted Root Cert. But the clients that connect to the downstream WSUS server do not get the patches created in CSI 4. Only clients that connect directly to the upstream server get the patches.

I am unable to run the "Configure Downstream Servers" tool due to both FW rule issues and the fact I am not using SSL. What steps do I need to perform to get the downstream servers working.

A Year ago this wasn't problem. Also, I updated all the certificates after KB 2720211 was released.
