I have version 2.0.0.4003 of Secunia PSI. I want to install the latest version of 3.x. Is it safe to install version 3.x over 2.x or should I uninstall 2.x first?

Yes it is safe & the best option - during the install PSI will auto remove the old copy & install the new.
