I've installed avast! Server Edition but Secunia CSI 3.0 Public beta detect as Home/Professional Editon. The Server Edition did not provide version 4.8.1356 yet.

Try creating a software suggestion the main executable for the avast! Server ed.

I'm not sure which one is the main executable. Is there any way to know?

Besides, when I try to send a suggestion, it said that the file is not found, but I'm sure it's there.

Make sure the following address: https://*.secunia.com
is added to the Trusted Sites in your Internet Options (Control panel>Internet Options).
