I notice when I restore full system from user backup then secunia takes too much time (1.30-2.00hrs) to finish. What is the reason behind it?

If the 2.0 beta was used, was the Auto Update feature turned on? (I believe that 'on' is the default.) If Auto Update was on, how fast of an Internet connection do you have? The reason I ask is that PSI would update the 'old' programs set to update, this could be several hundred Mb's.

If using the 1.5.x version, unless you have Terabytes of hard drive(s) and hundreds of programs/files to scan, even the first scan by PSI should not take that long. If you have auxiliary drive(s) with music & video that could take a lot of time. The only solution would be to disable the aux drive(s) or unplug them if USB. (I do not believe this version has the option to select the drives to scan as in ver 2.0 .)
